Temná bytost zvaná Deathgyunos se pokouší zničit svět pomocí čtyř mocných krystalů. Prozatím se zmocnil tří krystalů, zbývá mu pouze jeden, ale do cesty se mu postaví dívka Linaly a společník Prettz, kteří mají za úkol chránit poslední krystal. Děj se odehrává přibližně 200 let po herním Final Fantasy V.
