Příběh pokračuje tam, kde předešlá série ARIA THE ANIMATION skončila. Hlavním dějištěm je opět město Neo-Venezia na planetě Mars, kterému se začalo říkat Aqua. Hlavní hrdinky Akari, Aika a Alice ze tří různých gondoliérských společností se spolu snaží splnit si svůj sen – stát se uznávanými gondoliérkami. Na této cestě zažívají různá dobrodružství a poznávají dosud neobjevená zákoutí města.
